Leading 1-0 through Matt Wood's first-minute effort, the students watched in disbelief as Mark Whatling's full-blooded strike cannoned off umpire Rob Cook's head and into the back of the net.
Cook was taken to hospital and later released, with Charles Hallows taking the whistle.
Once the drama had subsided and the teams had turned around, Woods grabbed a second to put Exe back in front.
Tom Carson then bundled in his first of the season for a 3-1 lead before finishing off a well-worked penalty corner.
His hat-trick arrived as he capitalised on Ollie Deasy's good work for 5-1, with Whitchurch's Hassan Noor having the last word with a late consolation.
Exe's director of hockey, Chris McInroy, said: "The second half was promising and ultimately it was a good win.
"We started to play in the manner we can, which was pleasing. I am also glad that Rod appears to be on the mend."
Exeter University A conceded a late goal to draw 2-2 with ISCA, while Exeter University B beat Plymouth Marjon A 2-1.
